The +4 damage bonus is added last, so it does not apply to each die.
Therefore your 2d6+4 weapon does an average of 11 damage per hit,
while the 3d6 weapon does an average of 10.5 damage per hit. They're
very close.
However, if a weapon is lightweight (or you're very strong) then you
may get more attacks per turn. Therefore the best weapon is not
always the one which yields the greatest damage per hit. You must
also consider its attack speed. Which brings us to your next
question...

On your character info screen (press C to bring it up) you should see
your attack speed. These values ought to be called "Blows/Round" and
"Shots/Round" or something similar. Typically crossbows are much
slower, especially if you're a ranger. Rangers eventually get a bonus
to their attack speed with bows, but not with crossbows.

It's tough to answer that question without knowing what you're
fighting. The penalty may or may not be significant, depending on the
armor class of your targets. For a ranger, I think a -1 attack
penalty is about equivalent to losing a full character level. For a
mage it would be closer to losing 2 levels. I'm a little hazy on how
that works, though, so I could be wrong.
