There are a few Main Quest letters which remain in your inventory and
remain green throughout the game. Morgiah's letter is one of them.
There is nothing wrong with the Main Quest at this point.

Yes. Your Quest reward is always marked green for you to receive it.
After that it turns normal and you may do with it as you like.

That is also quite normal. The only quests which remain in the
logbook are the ones about working for the Emperor and Lady Brisienna.
Everything else disappers after the quest is finished.
